Wet supers back on hives questions

In the past I have put wet supers outside to let bees clean them out. It usually takes 2 or 3 days for the bees to finish cleaning them out. This time I decided to try putting them back on the hives above the inner cover. Most of my hives just have a single super but a couple have 2 on them. How long should I wait for them to be done cleaning them out? Also if I was to wait too long before getting the supers off can this lead to pest issues in them? Just curious about the timing. One last question how do I get remaining bees out after they have cleaned them out do I need to fume board them again or are they pretty much empty after so long when above the inner cover?
