Last year was my second year with bees and I started to use foundationless frames in the brood boxes. Compared to frames with foundation some of the comb faces were quite wavy with varying depths. I would like to know if the bees will even them out or, if they are empty in the spring, is there is a way to trim them back (similar to uncapping)?

I wouldn't worry too much about the brood comb, unless it was causing the comb next to it to be uneven as well. In that case trim it down with your uncapping knife. Otherwise, no need to do anything. I look at as the brood chamber is the bee's domain, the supers are mine, although the bees may not agree with that assesment.
