This winter can I expect to take off one of the two deep brood boxes and clean it out if the bees have moved/clustered into either the upper of lower one? There is a lot of comb built out on the sides of the boxes and outermost frames. I would like to be able to scrape all of that off before giving it back next spring. Does it seem reasonable to leave one deep with a medium super to overwinter in?

many do, but that is absolutely dependent on your local climate-more stores/bees are needed in areas with long/cold/rainy seasons.
i'd suggest you take the box off in the spring(put it on the bottom this fall) after they have moved up all winter.

Why don't you just buy or build an extra box? Transfer the frames from the old box to the new and clean to your heart's content!
