I caught two swarms this week and put them in boxes with drawn out comb from my old hives (probably 75% drawn out, and includes some old honey). The bees are already making more comb and repairing, etc...

Question #1) My question is, how soon should I add a second box? Since they have less comb to build, should I add the second deep yet, or wait until the queen is laying? I've caught three swarms before, but I was always putting the swarms into hives WITHOUT old comb, so this is a new problem to me.

Question #2) How will the bees react to the old comb, some of which had dead brood in it -- will they just ignore it or clean it up? I scraped away most of it, because I wasn't sure, but I'm sure I missed a few.

i wouldn't add a second box until there are enough bees to cover what they already have. since you will be adding drawn frames, you dont want to add them until all the frames are covered and several frames of brood are about to emerge. they will clean up the frames.
