I've run side by side nucs with a "common" super just to see if I could. The common super worked fine so I imagine the feeder would but you have to install queen excluders and ensure the queens can not cross over to the other side for a meet and greet. Also. if you're running standard 5 frame nucs, a standard feeder will not cover side by side nucs.

What you describe is my common procedure. I winter side by side five frame nucs double deep with an excluder and mountain camp supplemental feed on top. It causes no problems at all for the bees.
