The poop on the hive looks like dysentery which may result from poor quality food, it is also associated with Nosema disease. Nosema is an adult bee disease. If the water got up on the lower brood it probably got killed and that's why the bees are cleaning out pupae. Hives heavily infected with Nosema may have crawling bees in front of the hive, bees with uncoupled wings or distended abdomens. You can diagnose it by taking samples of foraging bees and examining their digestive tracts. By pulling the thorax and abdomen in opposite directions the digestive tract will string out. A normal digestive tract is tan to brownish in color while if heavily infected the tract will be whitish. This only shows on the most heavily infected bees, less infected bees appear to have normal tracts. The only sure way to know is to have them tested.
