Keeping honey supers on over winter??
I'm in cold Central NY with hard winters. I wonder whether there's any downside to keeping a full honey super on my two hive bodies just in case. I guess my concern is that the queen and cluster might end up in the honey super in the spring instead of the upper hive body and be on the smaller frames.

Sure, if you feel they need it leave it on. Some hives I will leave a honey super on if the second deep isnt quite full enough. In the spring just rotate it to the bottom or make sure the queen isnt in the super by putting her back down and replacing the QE. Both ways work fine. If you dont use a QE chances are they will fill the super back up with the spring flow anyway.
