I have a small nuc. I have noticed that in the patches of cells where nectar is stored, the walls have gone a blacky/ purple colour. Is this bacteria? Should I just leave it? Any advice appreciated.

Without a picture I can only guess that you might be seeing some sort of pollen being stored which can be almost any color. If you are wondering if "something bacterial" would mean something unhealthy, I highly doubt it is anything to worry about.

Probably propolis varnish which is especially visible on new comb. I see it all the time, especially when the flow has ended.
I have lots of bright purple pollen in my hives right now.
