I plan to use Apiguard, if needed. Right now I have empty supers on all my colonies to keep the wax moths in check. Should I remove the supers while the Apiguard in on the colony? Thanks.

Yes, never leave honey supers (empty or full) on hives when using mite treatments. The wax will absorb the thymol or any other medication.
