On my weaker hive there is a lot of drawn out but darkened and empty foundation on their honey super, what could that be?

Hey GAbee,
The darker foundation you see is most likely from where the bees used the area for brood production. The cocoons that are made by the larva are left behind in the comb, giving it a darker color.
Pollen can also darken wax, as can honey and propolis. After the wax has been darkened from this it can in turn darken the honey that is stored in it later.
