Right now my queen and cluster are in the top brood box. When will they move back down?
When there is a flow of nectar they start filling the top as brood emerges up there and the broodnest moves down.
I currently am running a deep lower brood box and a medium upper brood box. I want to replace the medium with a deep to give me double deeps. If I start heavy feeding when it warms up and before the flow, will they store honey or draw comb in the new deep first?
I reverse brood boxes in the spring.
You reverse in Early Spring? Before the Flow?
Yes, and then feed like crazy and make sure they have plenty of pollen sub for early buildup to get maximum honey production later.
I still need my question answered...what will the bees do first when I start feeding...store honey or build comb on empty frames?

Bees don't build comb just because they can, they build comb so they can utilize it, either for brood or nectar. So they will build comb before they can store nectar in it, but that doesn't mean they will build out a whole box at a time.
Also, if you are feeding, whatever they store is not honey, it is essentially condensed sugar water.
