when using foundation during the nectar flow, once a super has been mostly capped should i put that super UNDER the full one or on TOP ? I normally put them on top but i was thinking that(with a bottom entrance) the bees wouldnt have to work as hard if the empty honey super was closer to the bottom?

I don't think it matters.
But I would consider top entrances. They do cut down
travel through the brood nest.

i was also thinking of my smaller colonies that need to expand the brood area. I figured it might be better to bottom super so they can put what they want there instead of getting congested. is that right?

Many people under super their hives, when it is time to add supers for honey production. The draw back is taking off the full boxes and then lifting them higher to put them back on. Also, if there are eggs in the newly drawn super, and you make space between it and the rest of the hive by putting an empty box under it, a queen cell might be raised.
