I would like to use Mite Away II this spring, but their instructions require that the honey supers get left off for 21 days. Isn't that very long to leave them off during a time when they are really bringing in nectar?

Ideally, you do your Mite-Away II application time 21 days before your nectar flow. In your case, you sound like you might have missed your window of opportunity!
Now, is it worth losing some honey in order to medicate your bees?
(Personally, I'd do a mite drop to see if mite levels are critical before medicating, but that's just my beekeeping philosophy...)

Or you could do a FGMO Fog. My understanding is you can do it anytime.:)
