Not to recap your whole note.. but, it's important as to where the brood is. Is there any brood in the meduim (middle one)? If not, then just pull and harvest from that one... or... a little more creative approach would be the following...

Pull your deep, the one on top, and extract that honey. Then put that one back on top of your exisiting deep. Now the medium, the one that was in the middle, put that one on top of the newly extracted super. then two choices...if there is not a lot of brood, then place the inner cover UNDER the meduim... and the bees will drag all the stores back down into the newly emptied deep in no time. If there is brood, then... we can get into that...
